Ah - I take it that the 2X4's rest on the cap edge of the body, and they don't 'fit' together.  I'm guessing that the lid is bigger than the body? by how much?  I'm thinking that if you finished the wood with a goof waterproof paint or varnish, and mounted a gasket on it where it meet the aluminum edge of the body, that it would seal.  then you only have to figure out a latch system that can grab it and pull down.  You might have to strap it down with ratcheting straps, rather than the typical PUP latches - in order to put pressure on it and make it seal.

What about using the foam rubber seal they use to put truck caps on the truck beds?
