just got home from work today, after a pretty big thunderstorm to see the top of the pup.  Small dimples all over it, doesnt seem like any real damage. Is this anything to worry about?

It's not going to hurt anything, but maybe your home owner's insurance will buy you a new roof?

The damage is primarily cosmetic. The threat is whether water will pool in those dimples (depending on size) causing corrosion over the long run. If they do cause pooling talk to an auto body repair shop. They've recently (in the last few years) developed some paintless dent removal options that actually work. If that doesn't work the alternatives are bondo and paint or replace the roof. Or some shops try welding a rod to the bottom of the dent and pulling it out, then grinding the rod off and again repainting.
Often your trailer insurance will cover the repair if you want to have it fixed.

One home remedy you can try (no promises on this- purely based on hearsay- but it seems harmless to try) before going that route is to park your trailer in the sun on a very hot day. After its good and hot put an ice cube in each of the dents. The theory is that the metal contraction from the temp differences may cause the dent to straighten out.

nope, 'cept they collect dirt!
If the skin is intact you'll be OK.
