Not really hard to do.

You would need to remove the bunk end cover. Sew a piece of perspex (plastic) in the place where you want it, on the inside. Cut the top material away, leaving about 1/2" of material on the boarder, inboard of the stitch line. Fold that boarder material under and run another row of stitches. 90% chance that it won't leak but if it does, it's just a matter of rubbing a small amount of clear silicone sealer on the offending seam stitches.

You could then sew on a zipper-on cover over the skylight.

I used to do this all the time, when I built boat cockpit dodgers. Never experienced a leak.

If you don't feel comfortable doing it, Take it to a place that does boat canvas work. I'll bet they'll do it for about $100-$150 (maybe less). It's only an hour job, including the zipper-on cover.

You could put a zipper-cover on the inside as well. Inside & outside zippers could be sewn on at the same time. In fact.....I'm starting to get into the idea :D

I would put better lighting over the table, raise the clothes rod to max height, swap places with the table and couch and then have them both in the slide out.  I'm sure there are other things that I might change but truely the light and the clothes rod are things DH is going to redo this year and the rest is very livable as is.
